North Carolina's governor Roy Cooper said: "Know that water is rising fast everywhere, even in places that don't typically flood".
Morehead City, North Carolina, had received 23 inches of rain by Friday night, and forecasters warned on Saturday morning that parts of the Carolinas could get up to 15 inches more.
The figure included a woman and her baby killed when a tree fell on their house, while a sixth fatality occurred in SC.
Officials in North Carolina's Harnett County, about 90 miles inland, urged residents of about 1,100 homes to evacuate because the Lower Little River was rising toward record levels.
In general, south eastern sections of North Carolina like Wilmington and Fayetteville are at risk of flooding. On Saturday, its streets were strewn with downed tree limbs and carpeted with leaves and other debris. Electricity remained out for much of the city, with power lines lying across many roads like wet strands of spaghetti. The governor's office said a man was electrocuted while trying to connect extension cords in the rain.
Meanwhile, in SC, at least one gator seemed to be cool with the outer bands of wind and rain that whipped the Myrtle Beach area.
The Florence center is crawling inland over SC, but its main rain bands are hitting already-saturated North Carolina - setting up what may be days of flooding for some communities.
Heavy rain and flooding are expected to continue at least through the weekend, and local officials said hundreds in areas hit by Florence still need rescue.

The death toll from hurricane Florence that hit U.S. east coast, has reached 13 and a large part of North and SC states have submerged in water. "I have no money, no job, no connections", Tony Clower, a homeless Kinston, North Carolina, resident, told the Asheville Citizen-Times. Florence had been a Category 3 hurricane on the five-step Saffir-Simpson scale with 120-mph winds as of Thursday, but dropped to a Category 1 hurricane before coming ashore. Some area residents described a harrowing retreat as the storm hit.
"I have never seen flash flooding like this in our state", said state North Carolina Transport Secretary Jim Trogdon.
More than 300 volunteers from nine USA states have joined the relief effort in North Carolina, according to ABC News.
Gov. Henry McMaster issued an executive order lifting evacuation orders for Charleston, Berkeley, Dorchester and the Edisto Beach area of Colleton County effective at noon Saturday.
"The cost to SC, if that happens, if the storm continues the way it is going, could be in the billions", Dahler said. As her son fed the goats in a hotel parking lot, she said she might not be able to return home until the middle of next week.
