The minister said that Britain would not accept separate treatment for Northern Ireland under a Brexit deal, and dismissed calls for a second referendum. Conservative MP and vocal proponent of a second referendum Anna Soubry welcomed Johnson's move and urged others to speak out to.
He added that, given Brexit had "turned out to be so far from what was once promised, the democratic thing to do is to give the public the final say".
"This would not be about re-running the 2016 referendum, but about asking people whether they want to go ahead with Brexit now that we know the deal that is actually available to us".
Johnson's criticism underscored the travails that May faces in getting any Brexit divorce deal, which London and Brussels say is 95 percent done, approved by her own fractious party.
Johnson is the sixth minister to resign over Brexit in Theresa May's cabinet, following in the footsteps of his brother Boris, David Davis, Boris Johnson, Philip Lee, Steve Baker and Guto Bebb.
Unlike Boris, a leading Leave campaigner, Jo Johnson voted to remain in the EU. "We will not under any circumstances have a second referendum", Downing Street said.
His resignation was published after May spent much of the day in France and Belgium, laying wreaths alongside fellow leaders to mark the centenary of the end of World War One.
But Mrs May will then have to convince many in her own party, as well as others, she has negotiated a good deal before Britain's planned European Union exit next March.

The Democratic Unionist Party interpreted a promise made by May in a letter that she would never let a division of the United Kingdom "come into force" as an admission that such a clause would be included in a final deal.
Johnson slammed Theresa May's proposals, writing: "My brother Boris... recently observed that the proposed arrangements were "substantially worse than staying in the EU".
"The "new" idea of a United Kingdom customs arrangement does not appear to be a genuinely UK-wide offer but a GB offer and an NI offer badged as one - Northern Ireland in THE EU customs territory and GB in A customs union".
